Idiom is as well as.

A. That Young girls score as well if not better than young boys on standardized tests disprove [ idiom not maintained. Subject verb agreement error]

B. That Young girls score as well if not better than young boys on standardized tests disproves [idiom not maintained]

C. That Young girls score as well as if not better than young boys on standardized tests disproves [ My answer]

D. That Young girls score So well as if not better than young boys on standardized tests disprove [idiom not maintained]

E. The fact of young girls' scoring as well if not better than young boys in standardized tests disprove. [idiom not maintained]

Adding on to Jyothi's comments, there is a Subject- Verb Conflict

Subject : Score ( Single)
Verb : Disprove.
C rightly fix this issue. Score......disproves
Yeah ," as well as " is the correct idiom to be used.
