It has to do with the fact that verb mood is subjunctive. This is indicated by the subject specifying something. See which sounds correct to you

Because the verb should be in the subjunctive "X specifies y have" is correct. The reason is that the treaty is commanding the nations to do something. You can command something or someone to have something, but you cannot command someone to has something.

It makes perfect sense. I thought about the verb may have been subjunctive when I found my answer was wrong. But I am still not sure if "specify" can be automatically regarded as subjunctive verb, or it just become subjunctive mood because of the context of the sentense (i.e."treaty")?

Can you tell the source of the problem ?

I dont think it is related to subjunctive but it's "subject verb " problem as mentioned in the subject

Specify is not automatically subjunctive, only when specify is used in the sense that it is commanding something to do something, such as in this sentence.

For example;

I didn't know which he would specify. --- Obviously specify is not used in the subjunctive in this sentence. Specify is not used to command anything.
