Please let me know if there is any rule for such phrases.

TO my understanding, what you mentioned is applicable with 'along with' not with 'as well as'. As well as makes the subject plural.

2) This sentence also has a singular subject - John

Always keep in mind that a subject can be made plural only with the use of and
So the given sentence is correct.
