Option D is correct and better choice.

Every choice other than D sets up a (false) comparison between "apartment buildings" in the underlined portion and "rooms" in the non-underlined portion.

In E, in them is redundant.

Also, incorrect comparison between apartment buildings and room.

Correct formulation similar to E would be - Excluding the rooms in those apartment buildings that have fewer than four residential units
