1. Tsunami-related property damage rose 3.1 percent in the 12
months that ended in March, considerably more than it did in
the previous year.

Here the usage of it referring to Tsunami related property damage is correct.

2. According to project managers, the recent decrease in Project
Phoenix funding so that it was the lowest in a decade signals that
public interest in identifying sources of extraterrestrial intelligence
is waning.

Here the usage of it referring to Project Phoenix funding is incorrect.

I am not able to tell why. Please help.

It has only one antecedent so it is correct.

It can refer to recent decrease and also to Project Phoenix.
