Because there are 2 events here and hence it should be accompanied by the time reference differentiators ( HAD BEEN/HAD + Simple VERB-ed) . Former event should be coupled with HAD/HAD BEEN and later event (Simple -ed form of verb)

So She had been awake when the phone rang!

Above sentence is grammatically incorrect ! The inference is same though. When you are depicting 2 time references. The most past one say one occurred in 1990 and one now in 2011. The 1990 should be coupled with past perfect tense and the 2011 should be with simple verb+ed form.
