B - that has suggested the elephant descended from an aquatic animal,its trunk originally evolving

the major problem here is that B distorts the meaning of the original sentence.

"its trunk originally evolving" - it means that the trunk is still evolving and so it is wrong as per the original meaning of the sentence.
The Scientist suggested -

- that the elephant is descended from an aquatic animal and
- that its trunk originally evolved
Both the action is in past tense so "evolving" is the wrong here.

A->Not parallel.Should be suggests that..and that...
B->Grammatically wrong.There should be an appositive after suggested such as that..
C->Use of perfect had unnecessary.Its clear the the descending of elephant has happened in earlier than the suggestion that happened by the scientists.
D->Same reason as A.There should be a that after and.
E->COrrect.Parallel and gramatically correct.
