In the second example, while not strictly parallel in their position, "to soak" finds a referent back at "to extract." If we took this out, it would no longer be an acceptable linkage:

"The best manner of extracting the flavor is to soak them" wrong
"The best manner of extracting the flavor is soaking them" right

I'm not entirely sure how to phrase this rule because, clearly, "way" (or "manner" in the above examples) is the subject so it should be the first part of the parallel structure. However, the principle that an infinite in this construction needs some other infinitive somewhere, at least, should hold up the validity of both questions, I hope.

If I think of a way to codify this rule, I'll be back to edit this post!

Yes, why "the way" can parallel with " to do"?

the problem here is that "the best way to do ... is to do.." is IDIOM which is listed at the back of PRINCETON VERBAL WORKBOOK. If I am remember correctly, No discussion more.
