The "have" also indicates plural and thus does not match with the singular - The intermarriage.

have is not the verb here. Verb is "contributed". May-have is the whole phrase which is used to express the possibility. So dont confuse have with the verb.
Sometimes there is very fine line between right and wrong: perspective.

The second verb attributed to intermarriage is may have contributed, which can be singular or plural.
Correct: The intermarriage may have contributed to the Flynn effect.
Correct: The intermarriages may have contributed to the Flynn effect.
