A higher interest rate is only one of the factors, albeit an important one, that keeps the housing market from spiraling out of control, like it did earlier in the decade.

interest rate is singular so we should use "keeps" right ?

or in this sentence we should see "factors" which is plural and hence use "keep"

This is how it works. Remember this.

One of the X + that/who + plural verb

One of the X + singular verb

when we don't have a that/who followed by the noun then it should be singular.

For our case it is the first one, so we should use plural verb 'keep'
