Puritan fanatics brought to civil and military affairs a coolness of judgment and mutability of purpose that some writers have though inconsistent with their religious zeal, but which was in fact a natural outgrowth of it.

(A) but which was in fact a natural outgrowth of it
(B) but which were in fact a natural outgrowth of it
(C) but which were in fact natural outgrowths of it
(D) but it was in fact a natural outgrowth of them
(E) which was in fact a natural outgrowth of it

OA is C what "it" refers to?

This is a strange question. I am not sure if I have seen such a structure in the OG or OG Pack. What is the source?

I think "it" refers to religious zeal.But unsure.
You can, for example never foretell what any one man will do, but you can say with precision what an average number will be up to!

I think it refers to "civil and military affairs".

Vinay1983 and sana.noor are correct; "it" refers to "zeal." As an aside the word "it" has to refer to "zeal" because all the other nouns are plural.

I think it should be that phrase only, considering that there are no other plausible plural words forms it can refer to. But, this a strange question. Very unlike of being a regular feature in the GMAT.
