IMO A)

Scholars who once thought Native American literatures were solely oral narratives recorded by missionaries or anthropologists now understand this body of work to consist of both oral literatures and the written works of Native American authors, who have been publishing since 1772.

The part in Bold is truly a modifier describing the Scholars. Only A, places and words this correctly.

D and E merit no discussion at all - the subject should be Scholars.

C) Use of 'had thought' is dubious - a simple past is enough
B) 'thinking of Native American literatures once solely' - awkward and incorrect construction.
