Also, note the usage of verb ''is''

we need ''is'' here to indicate that the shepherd is still thought to have lived 4600 yrs ago.

if we use ''was'' here - it will indicate that it was thought (sometime ago - in the past) that the shepherd lived 4600 yrs ago.

other options are quite wrong because apparently needs to point to the shepherd, not to if he lived 4600 years ago. also, the study happened in the present / recent past so the 'is' seems to be the appropriate use.

I totally agree with 'apparently' sounding clumsey, but it was A because (as someone mentioned before) the other options did not have the correct tense of 'lived'. This was the give away.

IMO other reason could be use of 'that' ....after comma, that cant be followd directly...we use 'which' after comma....So, A.
