I would choose A
A- Correct
B- With an event like the beginning of the universe, you don't need to use the past perfect tense, since it is clear that the beginning of the universe would have occurred before any other event
C- "has expanded" is incorrect. The present perfect tense would not be used here
D- "to have been" is awkward
E- "to have begun" is awkward and uses the incorrect tense

CORRECT TENSES BEGAN IS SIMPLE PAST AND HAS BEEN EXPANDING IS CONTINUOUS

Between Choice (A) and (B).... Choice (A) correctly present... universe is still expanding at present... has been expanding..
there is no previous event. Hence choice of (B) also uses "had" in the first clause wrongly.
Hence (A).
