Another question in the Aristotle SC Grail 3rd edition seems wrong to me.

Page. 62, Number 16:

Through the toll plaza cross/crosses thousands of cars everyday.

They posit the correct sentence reads: Through the toll plaza crosses thousands of cars everyday.

??

This is an inverted sentence with the verb appearing before the subject. The prepositional phrase "of cars" makes "thousands" become the subject. So, should we not say "thousands cross"?

You are spot on here -- nice pick-up. 'Thousands' is your subject, plural in nature, and requires a plural verb -- which in this case, is 'cross.'

Really emphasizes the importance of, no matter how the sentence is written, finding the subject, finding the verb, and ensuring that they are in alignment.
