I'm not particularly sure of any grammar rule, however 'an agreement under which' sounds good to me.

''Agreement'' is a contract. Contractual agreement so think of Law.

'Under' is the correct preposition. The meaning of the sentence is the - as per the protocol - the countries must reduce emissions.

wherein -> gives the illogical meaning; something like 'protol has countries which must reduce emissions'
where -> protocol is not a place;
in -> countries are not in the protocol;

The agreement has a clause to reduce emissions.
