Between A and D i think I will go with A since,
A - Kinda OK.On the first read I wasn't sure if It's clear that we are talking about the 20% fresh water that is more than NAGL combined not about the 300 rivers that train in SLB that are more than NAGL combined. (if this makes any sense ), but on a reread you can clearly see that NAGL part modifies the modifier so it's clear.
B - This is OK, but I think the intention of the sentence has changed.B speaks more for the rivers than for the 20% fresh water.
C - awkward.
D - not sure why, but IMO something is terribly wrong with WHILE (as far as I know WHILE should have something to do with contrast, here however we have 300 rivers draining (which is alot) and 20% of the world's fresh water (which is also alot, hence no contrast) and as in A I am not sure if it's totally clear for what exactly are we talking about.
E - above awkward.
It's hard for me to explain my thoughts on such complicated questions,for now, so I hope you got a clue for what I am talking about. When I get deeper in my SC practice I hope to explain myself a lot better

The simple subject is "rivers".

Simple subject is SLB.
It's like the reason (it basically shows that) SLB has 300 rivers is that it holds 20 percent of the world's water, which is not the intention of the stem.

The simple subject is "rivers".

I would go with B .. unable to decide between A and B. I think the usage of 'which' is wrong in A.

actually B changes the meaning of the sentence.
it says.
. With 20 percent of the world's fresh water, that is more than all the North American Great Lakes combined,....
it means that
that is 20 Percent of the world's fresh water is more than all the North American Great Lakes combined....
Whereas the sentence means, that lake baikal has 20% of the world's water and the amount of water in the lake is more than that of all the great lakes.
A for me also.
