How 'it' lacks referent? i think it is clearly refers to 'energy'.
The referent for a subject pronoun such as
it must include not only the antecedent noun but also ANY ATTACHED MODIFIERS.

Here,
it (subject pronoun) seems to refer to
over 75% of the energy produced in France (the preceding subject and its attached modifiers).
Conveyed meaning:
Over 75% of the energy produced in France derives from nuclear power, while in Germany over 75% of the energy produced in France is just over 33%.
The conveyed meaning is nonsensical.
