Both idioms - Distinguish X from Y AND Distinguish between X and Y - are correct.

Depends on the context.

I suppose "distinguish ..with.." means A & B are of equal weights or importance, while "distinguish .. from.." means to select A from B, meaning A has to stand out from B.

Examples:

distinguish between x and y : I can’t distinguish between purple and magenta.

distinguish x from y : I can’t distinguish purple from magenta.
