Due to racial discrimination, some of the most gifted and influential jazz musicians were prohibited from dining at the venues they have performed in.

a) at the venues they have performed in
b) at the very same venues they have performed in
c) where they have performed
d) at the same venues at which they performed
e) in venues, which were where they performed.

OA is D, but i am still cracking my head.. should it not be HAD performed.[/spoiler]

Remember that you have to choose the best choice among the choices presented to you. What you have chosen may seem like an awkward construction at times. There are lot of sentences that are grammatically correct but sound awkward at times as we don't use them often.

Option A, B and C have tense issues. They are incorrectly using the present tense. Option E is using "dining in venues", which is wrong. Plus "which were where they performed" is wordy and awkward. Since 4 choices have obvious grammatical errors, its easy to pick D in this case.
