There is no substantive difference in meaning, but B is incorrect.
both...and must serve to connect PARALLEL FORMS.
B:
both TO and Y.
Here,
to (preposition) and Y (noun) are NOT parallel forms.
All things being equal, SHORTER IS BETTER.
to both X and Y is more concise than
both to X and to Y.
For this reason, the former will be preferable in most cases.
