Yesterday's assassination of Burhanuddin Rabbani, head of the council tasked with bringing the Taliban to the table, not only undermined hopes for talks, but called into doubt the entire premise.

is this correct ? as per my understanding NOT ONLY X BUT ALSO Y is correct idiom

That's correct. Sometimes you can skip 'also' if you are able to maintain the intended meaning.

I am not aware of technical jargons but this sentence looks perfect to me.
