My notes tell me they should be parallel for example : just as gills are to fish, so lungs are to humans.

This is understandable but is this one acceptable:

Just as Eating apples were prohibited, so were bananas.

I mean now it is not parallell but it looks fine .

i dont understand the question

looks parallel but not

"sentences should be grammatically parallel whether it looks parallel or not"

gills are parallel with lungs

May be you should explore a bit on Ellipses; Leaving out a word because that exact word shows up elsewhere in the sentence.

Examples :

Bob's shoes are cleaner than Joe's. (Joe's shoes)
I will eat and sleep. (will sleep)


However, An ellipsis can never be used when parallel construction is an issue, as it is in correlative conjunctions.
