Here, out of Option E and B, E should be correct as with in the end is required for parallelism. Please correct me if wrong.

Hi eitijan.

Your analysis exemplifies a way that people get SC questions wrong, focusing too much on grammar rules or other minutia and not looking the choices in a holistic way.

In this case, the sentence created using choice B may be a little awkward, but the meaning conveyed makes sense. The version created using choice B conveys the following.

Three handed canasta has a more challenging strategy the makes three handed canasta more popular with experienced card players than are other versions of the game.

If we add another with as is the case in choice E, we get the following meaning.

Three handed canasta is more popular with experienced players than three handed canasta is POPULAR WITH OTHER VERSIONS OF THE GAME.

So that version does not makes sense.

So to get right answers to sentence correction questions, you need to go beyond considering grammar rules and other minutia and look at the sentences and choices holistically, checking for meaning and really seeing what is being conveyed and how effectively it is being conveyed.

E is illogical. Reading literally, the sentence conveys that three-handed canasta's popularity with experienced card players exceeds three-handed canasta's popularity with other versions of the game. It sounds as though the other versions of the game are conscious entities that aren't terribly enthusiastic about three-handed canasta. Surely that isn't what the writer is trying to communicate.
