I learned that we should ignore any modifying phrases set off by commas. But I want to know Can I ignore anything that is set-off by commas. for example any clause mainly dependent.

You're asking something of a generic question. While an intervening phrase that is offset by commas can generally be "moved past", sometimes those phrases provide information that can help you to choose the correct answer.
