E is incorrect for two reasons:
1. 'they' is ambiguous. It could refer to pigments or modern paints or older paints
2. 'Because' indicates cause-and-effect relation. We are not establishing why these two are different. We are just pondering how these two are different. 'in that' serves the purpose.

Can someone please tell me the difference between B and C and why one is correct and the other is wrong?

C is incorrect because of 'different than'. than is used with comparative words such as taller, more, smaller. Correct idiom is 'different from' or 'differ from'. Hence B is correct.
