in the option E, 'having been' simply changes the meaning of the sentence and also is not required.

Was signed is correct in this sentence and the parallelism prohibits....supports...protects, is correct.

Therefore, B,

Although B is the best available option.

But, prohibits....supports...protects make it look like treaty does all 3 things. Wouldn't it be better if sentence is structured something as

... Antarctic Treaty, which was signed in 1959 by 12 countries, prohibits any military activity and supports scientific research, protecting the continent's ecozone.

The logic is the first two actions (prohibits & supports) cause the third one.

By removing relative clause (WHICH..) sentence changes the intended meaning:

Human activity on the continent of Antarctica is regulated by the Antarctic Treaty,{having been signed in 1959 by 12 countries and prohibits any military activity, }supports scientific research, and protects the continent's ecozone.

Part {x} is a modifier and so E is:
Human activity on the continent of Antarctica is regulated by the Antarctic Treaty, .., supports scientific research, and protects the continent's ecozone

That is:
Human activity..is regulated BY Y/.., .., supports scientific research, and protects the continent's ecozone. This means HUMAN ACTIVTY is SUPPORTING AND PROTECTING when the intended meaning is TREATY DOES SO. Therefor E is wrong.

Many other problems in E (one for example):

HAVING BEEN SIGNED ...AND PROTECTS..(not parallel)
