Baker was perhaps not the most gifted soloist in the orchestra, but the conductor felt what was lacking in his technical skill was more than made up by the passion with which he played the music.

A. what was lacking in his technical skill was more than made up by

It should be D, because of "made of for", which is right phrase.

A/C - WRONG use of 'was lacking'
E - FRAGMENT 'whatever he lacked in technical skill' and "he more than made up.." is not properly connected
D - made up FOR by: wrong; sentence changes the meaning 'whatever he .....' is less strong than 'what he lacked in....'. The phrase "what he lacked in technical skill he more than made up" shows that conductor had specific point in mind
IMO B

Whatever is generally used in negative and not in an affirmative sentence.
Whatever also means it does not matter what skills or it is unknown skill with regard to this question.
Here the skill whatever talks about is very specific (technical skills) and whatever and lacking both negative intent should not be together.
Based on above, C,D and E eliminated.
B is better due to parallelism and tense form.
What "he lacked" matches "Baker was" and "he played"
