The clause "Ending in a Greek victory that still confounds historians," should be followed by the subject that "ended in a Greek victory". That subject can't be the Athenian general or his shrewdness. It has to be "the Battle of Marathon". This eliminates A, B and C. The middle part has to be a complete sentence (an independent clause). Option D says "the Battle of Marathon showcasing the shrewdness of the Athenian general Miltiades" which is also a dependent clause, hence making the entire sentence devoid of a verb.

Therefore E is the best answer.

A,B,C wrong because of modifier error. "Ending in a Greek victory.....," should modify the battle.
D - wrong because "OF+NOUN+VERBING" is almost always wrong.
Answer is E.
