3. The growth of the global economy between 1990 and 2000 exceeds that which had been for 10,000 years from the beginning of agriculture
4. The growth of the global economy between 1990 and 2000 exceeds what it has been for 10,000 years, from when
5. The growth of the global economy between 1990 and 2000 exceeded what it did for the 10,000 years from the beginning

Confusion between option 1 and Option 2.

A is more active than B ("the economy grew" vs "the growth was"), and B's "when agriculture began" is an awkward way to say "the beginning of agriculture". In most cases, a noun ("the beginning") is preferable to a noun clase ("when agriculture began").
