It does sound odd indeed, but it is grammatically correct. Remember the past perfect is Sub + Had + Past Participle. The past participle of have is had. wrong constructions would be-
had have

so coming back to your question-
i had a pen. ===== i went to the store( both the sentences are in simple past)
i had had a pen ===== i had gone to the store.(both the sentences are in past perfect)
i have a pen(simple present)
i had a pen(simple past)
i have had a pen(present perfect)
i had had a pen(past perfect)
