Simplify the sentence.

The agreement is a protocol by which countries must reduce emission.

This implies that countries must reduce emission using the protocol, which is not the right meaning.

By using "under which" you imply protocol or the agreement covers something (maybe some rules, emission reduction techniques etc) which the countries must act in accord with, to reduce emission.

check out the meaning of under as a preposition , bullet number 14 in the following link:

I think this is what under means out here.

I maybe wrong but that what I think.
