Never before had the gardening crew harvested so many carrots at once as it had in the fall of 2006.

A. so many carrots at once as it had in

B. at once as many carrots as

First clause talks about seasons earlier than 2006 and second clause about about 2006
so second clause should be simple past

A. so many carrots at once as it had in

B. at once as many carrots as-- in complete

C. so many carrots at once as that it had gardened in

D. as many carrots at once as it did in

E. so many carrots at once as it did in

Reason one: IDIOM USAGE IS RIGHT
Reason2: Simple Past tense is used in later part of sentence.
