Employment costs rose 2.8 percent in the 12 months that ended in September, slightly less than they did in the year that ended in the previous quarter.

Because we are comparing the % of rise. Not the costs itself.

If you read the sentence as given blow (A) becomes the clear winner.

Employment costs rose 2.8 percent in the 12 months that ended in September, slightly less than employment costs did in the year that ended in the previous quarter.

Because it would change the meaning of the sentence.

Employment costs rose 2.8 percent in the 12 months that ended in September, slightly less than they were...

implies the employment costs were lower than the previous year's [costs], but the sentence just confirmed that the costs rose.

Using "did" refers back to "rose", confirming the increase.
