Today, few scientists challenge not only the link between birds and reptiles in general, but between birds and theropods, a group of bipedal saurischian dinosaurs.

What does the above sentence mean - is it (1), (2) or both or something else?

1) few scientists DO NOT BELIEVE THAT there is any link link between birds and reptiles
2) many scientists DO BELIEVE think that there is any link link between birds and reptiles

The sentence means:

few scientists challenge both:
1. the link between birds and reptiles in general, &
2. link between birds and theropods
