The green flash, an atmospheric refractive phenomenon whereby the top edge of a setting sun will momentarily turn green,
rarely is seen by the naked eye,primarily on account of requiring specific favorable conditions to occur.

Options -
i) on account of requiring
ii) on account of their requiring
iii) because they require
iv) because it requires
v) because of requiring

on account is wordy hence eliminating A and B for the remaining ones, whom does the pronoun (it,they,of) refer to ?
is it the "green flash" or the "naked eye" , any reasoning ?

IMO : 4
1. on account of requiring - unnecessarily awkward
2. on account of their requiring - their is wrong
3. because they require - they is wrong
4. because it requires - it here refers to 'The green flash', hence correct
5. because of requiring - awkward

Agreed.
Will the OA change if the sentence is replaced for "naked eye" with "naked eyes" i guess it won't.
basically trying to understand whether "it" refers to green flash or the naked eye.

No it won't the reason being

"naked eyes" or "naked eye" is a description of "The green flash" which starts after the comma and ends with the comma. It doesn't matter even if you change the whole description itself, "it" will always denote to Green Flash (subject)

Example : Martin, who has red flower, won the match because he was handsome.

You can also write : Martin, who has red flowers, won the match because he was handsome.

Here we are not writing "they" in response to plural "flowers"
