IMO A

A. It was anomalies in the orbit of Uranus that
B. It was the orbit of Uranus showing anomalies that (its not the orbit that led to discovery ,but rather the anomalies)
C. They were anomalies in the orbit of Uranus that (They has no proper referent)
D. The orbit of Uranus being anomalous was what (awkward construction)
E. The anomalies in the orbit of Uranus was what (less precise than option A & anomalies is plural so verb should be were)

IMO B

Basically, what I understood from the question is it us trying to convey that it were the anomalies in the orbit of Uranus that led to the discover of Neptune. Based on my perceiverance as said above, I picked B.

Alternatively, A tried to conver that it was the orbit of Uranus that led to the discovery of Neptune. I somehow couldnot take that from meaning perscpective. However, assuming this to be the intended meaning of the sentence, I doubt the subject and verb agreement in option A. I think were would be more appropriate that was to agree in number with anomalies.

See, here it was the anomalies that led to the discovery.
D is wrong because of being construction...
E is wrong because of was that construction.
C is wrong because of the wrong pronoun they.

Coming A and B

A is most appropriate one because try to understand the meaning of the sentence....

A says it was the anamolies that led to the discovery.

While in B, it says "orbit of uranus showing anamolies" and this construction is awkward......

So, answer is A ........
