The growth of the global economy between 1990 and 2000 exceeded what it had been for 10,000 years, from beginning of agriculture to 1950
Is this sentence incorrect also because what(pronoun) and it(pronoun) refer to same antecedent (growth)

Moreover, in the following sentence, that and one both refer to thesis. Does this also constitute an error?
In 1988, the council on Economic Priorities began publishing Shopping for a Better World, with a thesis that is a simple one: consumers have the power to change companies by the simple expedient of refusing to buy

1. In regard to the second question, there is no problem at all with the reference of THAT and ONE to THESIS. The sentence is grammatically correct and makes sense. THAT is a relative pronoun referring to THESIS and introducing a defining relative clause in which ONE is used to avoid repeating THESIS.

2. In reference to your question about the first, WHAT and IT do not both refer to the antecedent GROWTH: only IT does. The sentence is incorrect because WHAT (which means THE THING THAT) has no antecedent at all. The sentence is therefore saying that the growth of the economy exceeded the thing that it (the growth) had been. And what exactly is this thing? Nobody would be able to say. The sentence therefore makes no sense.
