My Response:
Every Organisation has certain mission(goals) & vision. When an employee joins the Organisation , in fact he is married to the goals of the Organisation & his vision is aligned to the vision of the Organisation. The policies & the management are the executional machinery to implement its objective. Hence employee's loyalty is with the goals of the organisation & not with the means (management & policies) to achieve those goals.

Yes indeed the company policies & managers are there to facilitate & support the employee to deliver his task & ideally he/she must adhere to there advice. This however, does not means that employee blindly follows them without expressing his own opinion , in case his thoughts are no inline with his superiors. Discussion & consensus the basic tenants of any Team activity.

Without being convinced about the ideas, one would not be able to deliver his 100% to the job. As an equal stake holder in the Organisation, every employee has the rights to table his view point, especially in scenario where the policies & thought of his managers differ with his own thoughts.
Take for example the case of Satyam recent collapse. Had the Senior management who had the tip about the scam , countered the Board, Satyam collapse could have bee prevented.

In hindsight, the employer hires employee to fast track the progress of his Organisation & execute its expansion plans. Now to make this happen it is very vital to have a good structured team which shares that same vision has the mentors. Hence this synchronization would not happen , of employee have friction with their superiors. Thats one of the reason why fast track company reward their employees with company shares, so that they becomes stake holders in the growth of the organisation. The days of one man driven Organisation is over. The new dawn is of organisations driven by board of directors. This is a clear indicative of the fact that every ones opinion matters & cohesive unit can achieve more than a 'one man show' driven organisation.

Last but not the least, Employees are the most valuable resources of the company. Hence beyond doubt, the collective wisdom of every stake hdolder can bring about phenomenal change in fortunes & this is only possible when every stake holders feels free to express his opinion no matter , if it conflicts with his superiors.
