Research on the nature of language

Research during the past several decades on the nature of language and the processes that produce and make it understandable has revealed great complexity instead of underlying simplicity.

(A) that produce and make it understandable has revealed great complexity instead of underlying simplicity
(B) of producing and understanding it have revealed not underlying simplicity but great complexity
(C) by which it is produced and understood has revealed not underlying simplicity but great complexity
(D) by which it is produced and understood have revealed great complexity rather than underlying simplicity
(E) by which one produces and understands it have revealed great complexity instead of underlying simplicity

Can I get a clear explanation for this question. This question has been already discussed in this forum but I dint find the explanation provided convincing.

Errors

1. SVA .

Research......has ( and not have)

singular subjects..singular verbs

This eliminates all the "have options"

2. In E, "one " is too specific here and doesnt have any referrent

3. In A, answer..that exactly defines actual processes and not generic processes

4. Processes of producing and understanding is awkward.

5. Not but is used for linguistically equivalent things (e..g pets: dogs and cats ..XXX is not a dog but a cat...great complexitiy and simplicity do not fall into this category)

6. Instead of " is correct when you need a replacment-Courtesy Parallel Chase

D conveys full meaning of the sentence.

Let's simplify the sentence, simplified sentence: Research has revealed X.

- Eliminate anything with 'have': B, D and E

Now, let's see between A and C which one can replace X.

X = great complexity instead of underlying simplicity.
X = not underlying simplicity but great complexity

As pointed out by iamcste, 'instead of' is used for replacement. Also, when something is revealed then it is just revealed - you don't have option. A is wrong.

C says research has revealed something unexpected. Also, not X but Y is idiomatic.

Instead of + Noun phrase
Active voice

OUT--- should be has

na......
passive ---OUT
(D) by which it is produced and understood have revealed great complexity rather than underlying simplicity

have--- should be has

(E) by which one produces and understands it have revealed great complexity instead of underlying simplicity

have---should be has
