Hi krishnapavan,
I can think of two reasons why answer A is preferable to C:
1) There is a 2-part parallelism (who once thought.....now understand) is parallel, (who had once thought....now understand) is NOT.
2) The use of the word HAD on GMAT SCs is usually structured around TWO past events. The scholars "once thought" is JUST ONE past event, so the word HAD is likely to be incorrect.
