Doubt in Not Only X, but Y

Doubt in Not Only X, but Y

Here is what i read in nytimes.com

"Her challenge will not only be to resuscitate a struggling company, but to avoid the fate of so many other experienced executives who have run Yahoo."

Is the sentence correct in the present form. Shouldn't BE outside the Not only phrase to make it parallel.

Yes. That's one possibility of correcting the sentence.
