There are actually the following points to consider while deciding between Rather than Vs Instead of -

1. Preference / Substitute

Rather than = Shows Preference
Instead of = Substitute X for Y

2. -Ing / Infinitives

Rather than = Used with Nouns/ Adjectives/ Infinitives
Instead of =Not usually followed by infinitives

3. Sentence Structure

Rather than+verb+verb/noun
Instead of + Noun Phrase

4. Preposition/Conjunction

Rather than = Used as a conjunction
Instead of = Used as a preposition
