C. I don't think it is a question of which is a better answer here.

A is wrong for two reasons; the pronoun that is singular. The verb has is singular

The subject is the striking differences

The striking differences between the semantic organization of Native American languages and that(semantic organization) of European languages,...
WE are comparing the semantic organization of different languages. Only 'that'(singular) can refer to 'semantic organization'(singular). As 'those' is plural it cannot refer to 'semantic organization'.
So, C,D,E are out.
Now the subject of the sentence is 'differences'. So, main verb should be plural(have). So, B is out.

Hence, A
