Can some one explain when to use Instead of vs Rather than.

Both introduce alternatives, illustrate comparisons

instead of + noun or noun phrase
e.g. I chose LSAT Reasoning Bible instead of CR Bible for mastering the Verbal's content rules.

rather than + sub-clause
e.g. I keep doing Math these days rather than stone-breaking my brain with GMAT's Verbal content.

Just to add to what Night reader has commented, 'instead of' is a preposition and introduces phrases, whereas 'rather than' is a conjunction used to introduce sub-ordinate clauses.
