I just spoke with the program coordinator at my local Canadian B school and they informed me they will only evaluate my GPA based on courses I took during my undergrad. This is very unfortunate for me because I had relatively poor marks until my last year. Coming from an engineering background, I was planning on going back to take several business/quants courses to polish my application while improving my GPA.

Do most business schools have a similar policy in regards to calculating GPA?

The GPA will always be calculated based on the subjects that you studied in your undergrad.
However, you can always build an alternate transcript and talk about it in the optional essay to show that you have worked towards your low grades.
