check grammar before check meaning logic or die
"having done" never attach a noun. this is very basic grammar. see the grammar book for this. having done shows a previous action and so can not be used after a noun.
in b , so smooth and so perfectly shaped is not paralel
in d, smooth manner is not logic
in c, smooth and perfect can not modify shaped. I am not clear of this. Maybe "shape" is like "look" and can go with adjective

In Ques 2, Can any one explain why is it option B?
According to me it should be Option C.
As in option C,
First, "that" is correctly refering to "wings".
Second, as parallelism is concerned then "smooth and perfect" are parallel.
Third, "so" can be assumed after "and" also.

if so ...so has to be parallel.. shouldn't the construction also be parallel...
so smooth so perfect.... but so smooth and so perfectly is incorrect in my opinion.

That's because " Wings are shaped smooth" is not correct English.
The wings have to be smooth, and not the shaping process/ method.
The option B with "smooth" and "perfectly shaped" describe the Wings.
