strong evidence for centrally administered complex societies in northern regions of the

celebrated city-states of southern Mesopotamia, in what is now southern Iraq.

E solves all the problems associated with the original sentence.

1. unnecessary Passive voice.
2. Wordiness : evidence for .....

So I would go with E

My answer is A
B is incorrect because of subject verb disagreement.
trenches being the subject one must use plural verb "have" as in A, rather than "yields", as in B

E. cut into a 500-acre site at Tell Hamoukar, Syria, have yielded strong evidence that centrally administered complex societies in northern regions of the Middle East arose simultaneously with but - evidence that - correct form. CORRECT
