Pick A.

In B, use of the verb "has" creates S-V agreement issue.

C has modifier issues. "which" doesnt refer to whale.

D and E are awkward construction. Having + past participle construction should be used only when you want show because relationship in the sentence.

E. having beached on an African shore more than a million years ago and then subsequently were butchered by hominids have - in addition to the "having" error , then is redundant when used with subsequently
