A) The reason that the word XXXX is because it is
'it' refers back to the main subject 'the reason' instread of 'the word'
The construction is wordy and awkward but looks gramatically OK except for 'it' issue

B) Changes the meaning totally by incorrectly mentioning the word is a system of XXX

C)Looks Ok for now

D)"for the classification of species that is based on the"
I think this construction changes the meaning.
i)a system for the classification of species is not equivalent to a system of species classification

E) Causal relationship is not maintated by the replacement of because with 'and'

My pick is 'C'
